Fix MPI_Comm_free and the Collective Clock's drain - #545
A checkpoint could come between two ranks' calls of the same collective operation, when the operation returns before all members have entered it. For MPI_Comm_free, the restart then hung: the ranks that still had the communicator waited forever in MPI_Comm_create_group in reconstruct_descriptors(). For a non-blocking collective, the checkpoint itself hung, because its request never completed. The cause is a race in the Collective Clock. commit_begin() checked ckpt_pending and the targets before it took seq_num_lock to increment the sequence number, and a drain attempt could begin in between. The thread then passed the target that the other ranks had just received. It sent them the new target, but drain_mpi_collective() could end before they read it. In addition, MPI_Comm_free took no part in the Collective Clock at all.
This PR also fixes two smaller bugs found on the way: each restart added a copy of MPI_COMM_WORLD, and four free calls left the freed handle in place.
5 commits:
Fixed commit_begin racing with the drain: commit_begin() holds seq_num_lock from its check to the increment, and releases it only while it waits for new targets. The drain holds the same lock while it sets ckpt_pending and shares the sequence numbers, so an attempt begins either before the check or after the increment.
Fixed hang at restart after MPI_Comm_free: MPI_Comm_free calls commit_begin() and commit_finish(), after the delete callbacks of the attributes, which can call MPI.
Add a test of MPI_Comm_free: comm_free makes, checks and frees a duplicate of MPI_COMM_WORLD and a split by parity in each iteration. Rank r frees each one r * 200 us after rank 0, and the ranks sleep most of the time, so most checkpoints come between two ranks' frees.
Fixed restart adding a world communicator: init_predefined_virt_ids() made g_world_comm again at each restart, with a new virtual ID, but the old one stayed in the virtual-ID table. Now init_world_comm() makes it at MPI_Init only, and restart makes it again from the table, as it does for g_ssend_ack_comm.
Fixed free calls keeping the freed handle: MPI_Comm_free, MPI_Group_free, MPI_Op_free and MPI_File_close now set the handle to MPI_COMM_NULL, MPI_GROUP_NULL, MPI_OP_NULL and MPI_FILE_NULL, as MPI_Type_free already did. comm_free, communicators and collectives check the handles.
Notes for review
MPI_Comm_free stays a local call. A barrier in it would also have prevented the restart hang, but the first commit makes it unnecessary, and it would not help non-blocking collectives.
Known gap, not hit by any test: a rank that is behind on one group can still pass a target on another group, when new_virt_comm() reset that target to 0 during the attempt. Its message to the other members could then still be unread when the drain ends. An earlier version of this PR counted the target messages that each rank sent and read, but without it, all tests pass, including those with 2 ms added before the lock.
With the fourth commit, a restart no longer resets the Collective Clock of MPI_COMM_WORLD's group, as it never did for the other groups.
Not fixed here: MPI_File_open makes two virtual IDs, one of them unused, and MPI_File_close frees neither. MPI_Group_free never frees the lower half's group.
Each commit builds on its own.

Without help, I found no test that hits the race of the first commit often. Therefore, two scratch builds added usleep(2000) between commit_begin()'s check and its increment, which widens the race. A scratch test, nbc_late3, starts an MPI_Iallreduce on a duplicate and on a split at different times, like comm_free does with its frees. 15 runs each, in polling mode:

In a hung checkpoint, all ranks were still in drainWithoutBarriers(), which waits for the pending non-blocking collectives. Without the usleep, nbc_late3 and the first design of comm_free, which frees right after the collectives, passed 30 of 30 each on this PR. I did not add it to the suite, since it also passes without the first commit.
For the fourth commit, gdb printed each rank's communicators after three restarts of p2p_blocking: main had three copies of MPI_COMM_WORLD too many, and this PR had none. A small program checked that MPI_File_close now sets MPI_FILE_NULL, since no test uses MPI_File.

World communicator initialization mpi-proxy-split/virtual_id.cpp, mpi-proxy-split/virtual_id.h, mpi-proxy-split/mpi-wrappers/mpi_wrappers.cpp
init_world_comm() now duplicates and virtualizes the lower-half world communicator. PMPI_Init and PMPI_Init_thread call it after initializing predefined virtual IDs.

commit_begin() now locks around the drain-condition check and communicator-clock update, and unlocks while probing and receiving target updates. PMPI_Comm_free brackets the lower-half free and virtual-ID release with commit calls, then nulls the handle after success. Preserve in-flight target broadcasts across drain retries.
commit_begin() counts the target before it unlocks, then calls the potentially blocking seq_num_broadcast(). If the attempt fails, the retry resets both counters and ignores messages tagged with the previous attempt. The new attempt can therefore report success while the old lower-half MPI_Send is still active. download_targets() restores the target value, but it does not complete or consume that send. The later lower-half close can wait for that thread indefinitely.
Keep prior-attempt broadcasts in the drain until their sends complete and their messages are consumed. Do not reset or exclude their completion when starting a retry.

🟡 Changes recommended
Critical issues remain: communicator membership-based tracking can accept inconsistent live communicators and hang restart, while unprotected drain-target updates can be lost and leave nonblocking completion stuck.
In commit_begin(), checking ckpt_pending and incrementing the sequence
number should be atomic. drain_mpi_collective() sets ckpt_pending and
shares the sequence numbers under seq_num_lock, but commit_begin()
took the lock only for the increment. So a drain attempt could begin
between the check and the increment. The thread then passed the
target that the other ranks had just received, and they read its new
target only later, after the drain could end. A non-blocking
collective returns at once, so its request never completed on the
ranks that had started it, and the checkpoint waited for it forever.
The same holds for MPI_Comm_free, once it takes part in the Collective
Clock (next commit).
commit_begin() now holds seq_num_lock from the check to the
increment, and releases it only while it waits for new targets. With
2 ms added between the check and the increment, a test that starts
MPI_Iallreduce at different times on two communicators failed in 5 of
15 runs before this commit, and in none of 15 after it.
At restart, reconstruct_descriptors() makes each communicator again
with MPI_Comm_create_group, which is collective over the members.
However, MPI_Comm_free took no part in the Collective Clock. So a
checkpoint could come after some members had freed a communicator and
before the others did. The ranks that still had it then waited
forever in MPI_Comm_create_group. MPI_Comm_free now calls
commit_begin() and commit_finish(). The delete callbacks of the
attributes still run before commit_begin(), because they can call MPI.
The new test comm_free makes, checks and frees two communicators in
each iteration: a duplicate of MPI_COMM_WORLD and a split of the ranks
by parity. Rank r frees each one r * 200 us after rank 0, and the
ranks sleep most of the time. So most checkpoints come between the
frees of two ranks. Before the previous commit, 7 of 10 runs hung at
a restart.
init_predefined_virt_ids() runs at MPI_Init and at each restart, and
it made g_world_comm each time, with a new virtual ID. However, the
old g_world_comm stayed in the virtual-ID table. So each restart
added one more copy of MPI_COMM_WORLD, which every later restart made
again with MPI_Comm_create_group. After three restarts, each rank had
three copies too many. Now init_world_comm() makes g_world_comm, at
MPI_Init only. At restart, reconstruct_descriptors() makes it again,
as it does for g_ssend_ack_comm. As a result, a restart no longer
resets the Collective Clock of MPI_COMM_WORLD's group, as it never
did for the other groups.
MPI_Comm_free, MPI_Group_free, MPI_Op_free and MPI_File_close must
set the handle to MPI_COMM_NULL, MPI_GROUP_NULL, MPI_OP_NULL and
MPI_FILE_NULL. MANA's wrappers left the freed virtual handle there,
unlike MPI_Type_free. A program that tests the handle after the free
then took it for a live object. The tests comm_free, communicators
and collectives now check the handle after each of these calls.
