Prompted by a QC review of PAD000040. Most of the open questions there came from metadata the QC didn't read, or that the deposit lacks, rather than from bad data.

New: reanalysis-readiness card

The card sits in the Overview tab (split report and manifest) and after the dataset summary in the full report. It checks the ten items needed to interpret the QC and reproduce the analyses:

  1. sample types (controls)
  2. plates
  3. limit of detection
  4. vendor QC flags
  5. SDRF linkage (how many samples matched)
  6. study groups
  7. bridging or replicate samples
  8. normalisation recorded
  9. sex and age
  10. sample matrix

Each missing item says what it blocks, for example "Control samples cannot be separated from study samples: technical CV and negative-control LOD are unavailable". The card has no pass/fail verdict, only "N of M available". This gives reviewer comment 1.18 (whether enough metadata is supplied to repeat the study) a concrete view on every dataset.

Fixes found on PAD000040

  • Bridging samples were merged. The 34 samples run on both plates share a SampleID, so the Olink readers kept one run and dropped the other. Runs on different plates are now kept as separate rows (SampleRun = <sample> @ <plate>). PAD000040 reads as 176 runs of 142 samples, where the old reader collapsed them to 142.
  • New bridge-agreement check. It reports the plate-to-plate offset and the correlation of each bridging sample's runs. The summary gets a row, and the readiness card adds a note when the median offset exceeds 0.2.
  • Study groups were not found. The SDRF has factor value[disease] and a second characteristics[disease], renamed disease 3 and disease 2, and only an exact disease column was matched. SDRF factor-value columns are now preferred (they are the declared design variables), and repeated columns match by their base name. merge_sdrf also records how many samples matched.
  • PlateLOD (Olink Target NPX Signature export) is read as the LOD, and the Olink Normalization column is kept.

PAD000040, before and after (combined file with its community SDRF)

before after
samples 142 (bridging runs merged) 176 runs / 142 samples
study groups "no biological groups found" factor value[disease]: normal 81, T2DM 58, prediabetes 37
bridging not visible 34 samples, plate offset +0.55 NPX (IQR +0.17 to +0.98), r = 0.987
raw plate files "No LOD column" LOD from PlateLOD

Finding for curators: the protocol describes bridge normalisation plus BAMBOO correction. The deposited dataset_all.npx.csv still has the same +0.55 NPX offset as the raw files (+0.54), and its SDRF records "IPC Normalized". The deposited file therefore doesn't contain the corrected values used in the paper.

Tests

  • New tests cover:
    • plate runs kept as separate rows;
    • PlateLOD read as the LOD;
    • the bridge offset;
    • SDRF factor-value preference and base-name matching;
    • SDRF linkage recorded;
    • readiness items and their impact text;
    • the unbridged-plates note;
    • the card in the split-report overview.
  • With CI's versions: ruff and mypy clean, pytest 179 passed.

Summary by CodeRabbit

  • New Features
    • QC reports now include a readiness overview highlighting available data and gaps across key analysis areas.
    • Reports can show agreement between repeated samples measured on different plates, including plate-level offsets and correlations.
    • SomaScan table-format CSV exports can now be imported.
  • Improvements
    • Olink imports now distinguish repeated sample runs across plates and support additional LOD values.
    • Biological-group selection and SDRF linkage now better handle factor-value columns, varied sample identifiers, and source-file matching, with merge counts included in dataset metadata.
  • Bug Fixes
    • Olink format detection now recognizes aliased Parquet columns and identifies unsupported Ct exports.

Fixes from a QC sweep over all 38 public PAD datasets (latest commits)

Every public data file was downloaded and run through every QC check and the split report.

Files that could not be read:

  • PAD000010: a SomaLogic ADAT table exported as CSV. It is now read as SomaScan (52 samples, with buffers, so eLOD is available).
  • PAD000052: a de-identified Olink long table (DeidentifiedSampleID, Sample_Type, DeidentifiedPlateID). Those columns are now mapped to the standard ones.
  • PAD000041: Olink Ct values exported by NPX Signature (raw qPCR data before NPX). This now gives a clear error instead of "Cannot detect format".

SDRF linkage, samples matched:

  • PAD000035: crashed before (integer sample IDs); now 98/98.
  • PAD000009: 20/55 before; now 55/55. Separators differed (L14_NIST N4 vs L14_NIST_N4).
  • PAD000014: 26/116 before; now 116/116. The SDRF covers two files and writes 5530214285_P for 5530214285 P.
  • PAD000050: 0/257 before; now 167/257 (the other 90 are controls). Separators again (CE002303 201 vs -201).

The changes behind this:

  • matching now ignores case, separators and leading zeros;
  • only the SDRF rows for the current data file are used;
  • every candidate sample column is tried, and the best match wins.

Smaller fixes:

  • individual 2 and repeated replicate columns are no longer treated as study groups.
  • The readiness card now says "SDRF provided; 0 of N matched" when names differ, or that the SDRF declares no factor value, instead of "No SDRF provided".

Tests: 189 passed; ruff and mypy clean with CI's versions.

Reviewing PAD000040 showed that most open questions came from missing or
unread metadata rather than bad data:

- readiness card (Overview tab, full report): sample types, plates, LOD,
  vendor QC flags, SDRF linkage, study groups, bridging/replicate samples,
  recorded normalisation, sex/age, sample matrix; each missing item states
  what cannot be checked without it; no overall pass/fail
- Olink readers keep each plate run of a sample measured on several plates
  (SampleRun), instead of merging bridging samples into one row
- bridge agreement: plate-to-plate offset and correlation of bridging
  samples; summary row and readiness note when |offset| > 0.2
- SDRF factor value[...] columns are preferred as study groups, and
  repeated columns ("disease 2") match by base name; merge_sdrf records
  how many samples matched
- Olink Target NPX Signature exports: PlateLOD read as LOD; Normalization
  column kept

PAD000040 (with its community SDRF): groups now resolve to
factor value[disease] (normal 81 / T2DM 58 / prediabetes 37 runs); 34
bridging samples show a +0.55 NPX plate offset (r = 0.987), i.e. the
deposited combined file is not bridge-normalised.

📝 Walkthrough

Walkthrough

Olink readers now distinguish repeated samples by plate and accept additional LOD metadata. SDRF processing tracks factor-value columns and merge coverage. QC calculations add bridge-agreement and readiness results, which the full and split reports render.

Some readiness cards can misreport SDRF linkage, and automatic reading of certain deidentified Olink CSVs can fail. These bounded issues should be fixed or explicitly accepted before merging.

54-72: Single-plate samples get a SampleRun key, but SampleQC and the per-plate PlateQC are still taken from the first row only.

This change keys rows by SampleRun (sample @ plate). The pivot and drop_duplicates on sample_key now produce one row per plate run. That part looks correct. There is one edge case. When PlateID is NaN for some rows, astype(str) yields "<id> @ nan". Those rows then form a separate run. groupby(...).nunique() ignores NaN, so this only happens when a sample also appears on a real plate. This narrow case has a safe fallback, so it does not block the change.

⚠️ Unverified finding
Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.

Replace the per-group lambda with a vectorized plate count.

ids.groupby(ids).transform(lambda s: plates[s.index].nunique()) runs a Python lambda for every sample ID. That is slow on large cohorts. plates.groupby(ids).transform("nunique") returns the same result in one vectorized call.

♻️ Proposed fix
-    multi = ids.groupby(ids).transform(lambda s: plates[s.index].nunique()) > 1
+    multi = plates.groupby(ids).transform("nunique") > 1

Readers
- SomaScan ADAT tables exported as CSV (first row "SeqId", empty sample
  columns, analyte values) are read as ADATs (PAD000010 rawdata CSV)
- de-identified Olink long tables (DeidentifiedSampleID, Sample_Type,
  DeidentifiedPlateID) are mapped to the standard columns (PAD000052)
- Olink NPX Signature Ct exports raise a clear error (pre-NPX qPCR data)
  instead of "Cannot detect format" (PAD000041)
- ADAT datasets record source_file

SDRF linkage
- integer sample IDs no longer crash the merge (PAD000030, PAD000035)
- matching falls back to ignoring case, separators and leading zeros
  ("L14_NIST N4" ~ "L14_NIST_N4"; PAD000009, PAD000014, PAD000050)
- when the SDRF describes several files, only this file's rows are used
- the sample column with the most distinct values is used for joining
- repeated "individual 2" / replicate columns are not study groups
- a failed or empty merge is recorded, and the readiness card says
  "SDRF provided; 0 of N matched" or that the SDRF declares no
  factor value, instead of "No SDRF provided"

matched and total counts using the existing filtering and key normalization,
then returns unchanged samples with accurate sdrf_merge metadata; ensure
_prepare_qc_dataset preserves those counts for compute_readiness.
